Is it always just down to calorie intake?

Sorry guys, this will probably come across as the age old question but ho hum...
I've been training using free weights for a couple of years; made some OK progress as far as body composition but could do with adding a few pounds to body weight. I'm fairly slight so never gonna be a big fella and to be honest that's not really what I'm looking for.
Anyway, I've been following a 3 day per week full body program for a couple of months which I have found quite taxing http://www.bodybuilding.com/fun/the-best-3-day-pla... I've increased my calorie intake to well over 1000 beyond maintenance but I just seem to burn it.
So, is the only answer to increase calorie intake still further or could it be something else? Over training? Unlikely with just 3-4 hours training per week! Genes? A limiting factor perhaps, but not to that extent surely. Sleep? Don't sleep that well at times (8 week old baby)
Currently 69kg and around 3000 average daily calorie intake. Job is sedentary.

I can't offer help with any scientific advice but I'd have thought you just need to up the intake even more, and make sure you're getting enough protein. It won't be over-training, I train 6 days a week and need to eat about 3800 calories to put weight on.

I'd up the cals, if you're not growing always up the cals (provided your macros are alright). You'll not be doing too much with only 3 days a week, and may just have a fast metabolism- I know a 80kg guy who diets on 4000 cals a day, I'd grow on that and I'm 20kg heavier.... There may be an underlying medical condition of some sort I guess, but as a rule of thumb, if you're not growing, you're not eating enough.
