Key not working

Hoping someone on here might be able to help. The spare key for my MR2 had a flat battery in the fob so i just replaced the battery, however i cant unlock the car using the fob. Each time i press the button a little red light comes on in the fob, so i know the battery is ok, but the car does not unlock.
I can unlock the car manually using the key but if i do this the alarm gets set off. Even if i start the car and leave it running for a few mins the alarm continues.
Any idea how i can get the fob to start working again?
