Thinking of modifying my sound system

A friends just gave me an Alpine Flex 4 MRP-F306 amp, Boss sub woofer and 2 6x9 Pioneer speakers.
I'm thinking of installing them in my Skoda Fabia (read the previous sentence without laughing at my "boy racer" ambition :P )
Is there any way I can still have the door speakers running from the stereo, and just the 6x9's and sub from the amp?
Or alternatively having both door speakers and 6x9's running in series from the amp?
And the best place to get wiring etc?
