does this sound like water damage?

Hi all,
Firstly sorry for a lack of specifics on this, I've received little information thus far so I am reading between the lines a little.
The missus has just called me to say our Honda Civic 2.2 cdti won't start. A family friend has just had a quick look (I'm away at the moment) and said that the battery is probably flat, although he has given it a quick try with a battery charger to no avail. He is now trying a longer charge.
Now I have heard that these cars have a known fault for discharging their battery. However this car has travelled around a thousand miles in the past few weeks with no reported issues. So now I am wondering if there is a starter motor or alternator problem?
The missus tells me that she drove through "a very, very deep puddle" on Saturday, and has only driven the car once on a short town run in the meantime. So my question is, could the car be suffering from water damage? More specifically, could water damage show itself days later, after the car has already been used again?
If the battery charge doesn't work I will get her to call the AA out, but I am quite curious myself now about that bloody puddle!

Is it reporting any sort of engine fault code, sorry to say ours did this, repeatedly and had all sorts of work done under warranty but it was never right, some engine sensor fault they couldn't trace just stopped the thing from working, no limp home mode or anything it just died, we flogged it in the end.
