Supercharger problem

Hi all. Some of you have probably seen my thread about my oddball Supercharged Toyota AYGO done by TTS. Since having the car back the engine check light has been on and when driving in the 55-65mph range the car sort of goes a bit notchy/jerky. I was told that this is because the ECU was piggybacked and is fighting against the changes or something of that nature. Richard at TTS told me to get some diagnostic gear to turn the engine check light off. Does this sound right? It's a minor annoyance but definitely noticeable.

Also sometimes the engine light comes on, and sometimes it doesn't..seems odd.
