New Job - 50 mile round commute - £2000 budget - 60MPG

Unless it absolutely has to be 60mpg I would suggest a C270cdi or CLK270cdi they will both do 50mpg easily and in much more comfort than a Lupo. Can be picked up for less than £2k cheap and will run forever just check the injectors are ok (not leaking) and that it gets up to temperature (crucial for good MPG) although a new stat only around £30.
I'd echo the other posters - comfort is a better investment than mpg in the long term.
I accepted 40-odd and bought a W211 E320 with super comfortable seats, an effortlessly torquey, smooth 6-cylinder diesel engine, and a decent stereo. Stepping out at the end of a 70 mile/day commute was much nicer than any other car I'd tried to relieve the boredom with... (MX5, 156 diesel, Clio 172, Mk1 Focus 1.8)

OP - what kind of commuting will it be? Ie. Motorway, B roads, bit of both?
Either way, I doubt a Lupo would fit the bill - I don’t think they made the diesel in auto anyway, and I doubt they had cruise control.
Is anything else a factor? Eg. Insurance? Running costs?
Whilst I’m sure the larger cars would be more comfortable, running/repair costs would be higher.
Also, if you’re worried about MPG then both cruise control and an auto box will hurt that

You won't see 60mpg from anything listed here, but if you realistically want to be a real high 40's/low 50's then I'd recommend a 1.9d but it's not a VAG unit but a Fiat/Alfa unit:
