Maybe the seals where the cables come through the bulkhead are leaking..easily remedied just clean up and put some more good quality sealant.
Also sometimes it is prudent to not eliminate something because it is a job you have already done....i had a faint ball bearing in a washing machine sound from my fuel pump, i changed the non return valve the noise was the same..so we assumed it could noty be the non return valve and spent months moditfying the entire fuel system even pressurizing the feed..all the time i'm saying to my mechanic maybe you put another faulty NTR in? turns out i was right, i had to twist his arm to change it again as he was very reluctant after putting a new one, but yet it was...
So basically what i am saying is,, maybe your floor pan is still leaking, not saying it is but just worth keeping in mind as a possibility.

i just had my floor replaced and resealed and went to find about an inch of water after a few days!?! Its in the garage now so im going to have a hunt around for the source
Footwell or behind the seats? Did you drive it in the rain?From the various reports, footwell can be water getting past the wheel liner and in over the top if you drove it, or running down one of the cables or tubes that come through from the water running down the screen if you weren't driving it (as per the post above).
Rear is likely to be the seal on the rear windscreen.

It was the whole drivers side that was wet, so i thought i hadn't shut the door or window properly. the pedal box area was the worst with about an inch of water! Did not drive in the rain. Dried it all out and then went back the next day and just the pedal box carpet area was wet again.

It sounds like the water can come down the windscreen running down the front bulkhead, at this point there are many points which it can be getting in, steering rack rubber, any point where fasteners go through, i.e. windscreen washer brackets, clam seating bracket, airbox etc.. it camn also be getting in where the brake servo is or where the cables come through,,, so its a case of lifting the front clam and sealing the possible entry points around this area on the bulkhead.
Get into the car head first (take the seat out is easier!) and get a friend to put a hosepipe (or, of course if you are in one of our amazing drought restriction areas, a few watering cans) and pour the water down the screen. You should spot which bit of the bulkhead it is coming through.
Only other thing could be a failed rubber seal around window/door, but a quick visual inspection to see that the seal is still springing back into it's round shape should discount that.
Anything else that could leak just with it raining should be filling up the rear under the seat more than the footwell.
