Rust on the front wings at the top of the wheel arch as VW fitted water holding sponges behind the liner, this is a mk5 problem on all models.
DSG Mechatronic (clunkly changes particularly coming to a stop) on eariler cars.
From personal experience, the above things plus
Dual Mass Flywheel on a DSG car (rattling noise at idle)
Steering racks failing (knocking noise on rough roads)
CV Boots
Suspension bushes, particularly front lower control arm .
not the most reliable car I have owned, but maybe I had a lemon.
