Roof prob - cover not flush with roof down?

Hi Guys,
I have a 2003 facelift Boxster and have a problem with the roof.
When I lower the roof everything works as normal, except the roof does not lower itself enough for the rear roof cover to sit flush with the body (hovers 5-10mm above the rear trunk lid). The roof warning light does go off, seemingly signifiying that the movement is finished, so I do keep the roof button depressed long enough.
I've checked that the roof fabric is folding properly - looks fine, and that there is no object lying on the rear parcel shelf to stop roof going down as low as possible.
It this something to do with greasing parts (runners?), or the roof release clip not being in the correct position to ensure a flush fit? I suspect the latter, but there is nothing in the manual that tells me to position the clip handle in a certain way (i.e. fully back, fully forwrd before I press the roof close switch.
