On mine it was the roof seal right in the corner
where it meets the A pillar rubber.
Got some new roof seal rubber's and after a
struggle to put them on all is now fine even
in the heaviest of weather.If you attempt this
put some wd40 on the roof rail that the rubber
slides onto and this makes it a lot easier to fit.

I had a few things causing leaks on mine.
1. Front end of roof seal not extending over A pillar seal properly, and glass edge closing on outside of rubber rather than into it.
2. Ends of door seal meeting half way up the front of the opening leaving a gap for water to come through. I used black duct tape to cover the join.
3. Check the drain holes in the bottom of the door itself.

I've got same problem in my MK2, since it is bilateral and other Tuscan have this fault it's a structural/design issue but is there al SOLUTION to it.

I had the same problem. The front of the door seals (where the seal curves around from the top of the door towards the hinges) had water getting into the upside down bit of the seal. It was then runnning down inside the groove right at the front where the seal drops vertically and was soaking into the carpet
I removed the roof/door seal and ran a bead of black silicone (www.decoratingdirect.co.uk/Sundries/Mastics_and_Sealants/) and refitted. This cured the footwell leaks but I never found how the water was getting in the boot (suspect roof catch tubes)

On the MK11 there are ashtrays in each door. ( Smaller versions of the central one on the original) After washing the car, the one in the drivers door fills with water. I have absolutely no idea how. All surrounding areas are bone dry. I cant see how a leak can be so accurate but it happens every time !!

Can you elaborate on the pin holes in the fibre glass for the boot leak you had fixed. i.e. where?
I have checked fuel pipe, lights and seal and all seem OK, however, I still seem to be carrying the Thames around with me on a wet day.
If it's any help, the walls of the boot are bone dry.

That's actually a fire prevention system and took them years to develop.
