My car did this when I had some battery problems this winter. By accident I discovered that removing and replacing a fuse (#8 I think) re-set the alarm and all was well again.

Oh well there goes that idea, now running like a dog and the MIL light is flashing on and off.

Check the big fuse first for the running like a dog thing. Mine started doing that when the fuse went on a run out. The car started misfiring and the MIL came on and off. Changed the fuse, jump start and all back to normal.

If the alarm does everything else but not locking then it might be something to do with the door magnets/sensors. My window would drop sometimes when driving and the door wouldn't lock when I set the alarm. Turned out one of the connectors at the sensor had fallen apart.
