Alarm not putting windows up

My poor Cerb has been sat for a while.. Now the alarm/windows/doors have begun some strange behavior..
Alarm arms fine, de-activates the doors/boot etc. However, it has stopped putting the windows up.. Also, if you disconnect the battery, when you reconnect it, the doors/boot don't work until you press the interior lock switch.
Windows work fine/normal, drop when you open the door, close when you shut it (always leaves a gap apart from first time after turning alarm off). Doors work fine.
Where do we begin with this one? Check for a signal on B3 Connector J45? Alarm input to the control box?
Alarm is fairly new, battery is new, Control box was refurbished when a dead window motor blew it up. Earths are new. It was working fine, until very recently. It has been parked up for about 2.5yrs now.

To possibly kind of answer my own question after printing the wiring diagram off..
The control box must be receiving a signal from the alarm as it locks the doors, so therefore it must be a fault within the box itself, stopping it putting a window up signal out to the windows.
Try unplugging the box for a bit then reconnect making sure all the plugs go in the correct socket, this has sorted mine on more than one occasion after it threw a hissy fit.The control box must be receiving a signal from the alarm as it locks the doors, so therefore it must be a fault within the box itself, stopping it putting a window up signal out to the windows.
