When was the last time you had the brake fluid changed? It's the kind of thing that gets overlooked. The fluid could be contaminated with water. But, having said that I'm not sure if that would tie in with your symptoms. 
Have you checked the levels as it may be a leaking seal, and your pads may well work better when hot, hense the improved braking - but that's just a guess.

All fine when barreling along the motorway, but in hot stop start type traffic the pedal gets decidedly soft. Still stops, but need to push a lot further.

I had something similar on the way back from Le Mans. Fine at speed, but as soon as the pace dropped to a crawl my foot would almost go to the floor when braking (would still brake, but frightened the life out of me the first couple of times). Couple of quick pumps of the pedal got the pressure back, then it would happen again next time I braked. A phone call back to Austec diagnosed it at brake master cylinder seals (I think). Austec fixed it as soon as I got back.
Yeah, apart from the 1st hour, the brakes worked fine (still shat myself everytime I went for the brakes). Drove it for a couple of days back in the UK before I could get it fixed, no problem. Paul said it was the fluid leaking past the seals that where perishing. You *should be ok
