alarm is arming and working ok, but doors / boot still open?

This may or may not be related to my previous problem of a dead doors windows control unit, but a 2nd hand unit has solved that, doors / windows open close ok now, but oddly the alarm enables ok however the doors & boot still open, (obviously setting off the alarm). Tried a battery disconnect... wait 5 mins... reconnect no different.

Alarm sometimes gives four chirps when arming with four flashes, but mostly it's 2 flashes no chirp ??
