Have had this problem before, generally I found it cured itself after a bit of playing with putting the window up and down. If unplugging the box doesn't work, try putting the window all the way down, then closing the door and alarming the car to make the windows go up.

Most likely cause is the microswitch in the door. Either faulty, the little arm has come off, or dodgy connection.

Inside the door, kinda. Take the doorcard off (7-8 allen head screws) and you'll see it on the door near the hinge.

No guarantee because this is a Jaguar XK process; but basically you have to teach the drop glass where it is (houses have windows, cars have glass or lights).
Press and hold the switch to drop the glass to its lowest extreme and listen for a click (solenoid). Then Press and hold the switch to raise the glass to its upper limit and wait for the click. That may set you glass.
If not then there is a less sophisticated system at work which will need further investigation.
Good luck.

Door switch on early cars is accessible by pulling the little rubber boot off the plunger (at bottom of door) and undoing the two retaining screws the sitch and wires will come out with it, no need to take the door card off.

That is for the door opening sensor, the microswitch in question is one inside the door that the window rides over and tells it when to stop dropping when you open the door.

On mine there was a plastic strip that smoothed the passage of the edge of the glass over the button of the switch which had come away. Without it the glass traveled a bit further before actuating the switch. This seemed to confues the controll box so the glass didn't then go up far enough when you closed the door. To adjust the microswitch you do have to take the door card off.

However, Ballsy's problem is likely to be due to the door opening sensor being screwed up, so useful to know anyway!

Do the interior lights go off when you close either/both doors? If they don't then its your door open sensors, as ^^^ says. If they do, it could either be a dodgy connector, break in a wire, or a dodgy black box in the boot.

When my drivers side window stopped going up when the door was closed (it would go all the way up if the door was open), I found that it was a break in the wire where the loom enters the door. When the door closed, the wire was routed in such a way that the break opened, and when the door was opened, the wire would shift again and reconnect.

Yeah the lights go off when i close the doors, if i sit in the car and arm it with the window down it wont arm properly, altho if i then put the window up using the switch it stops just from the top(where the window drops down to when the dorr is opened) then the window box takes over and closes it the rest of the way and the car arms......doing my head in lol

Ive just had a new window and door box fitted so i think it must be that
