The door conrol box is the largest on the offside of the boot on top of the petrol tank (also has 4 plugs). As Steve said just disconnect/reconnect it. I have found it is best to do it with the doors closed. Sometimes if you leave the door open it will signal a locking fault when the door is closed.

I had the same problem on mine recently, I can't remember exactly what I did to cure it, a lot of trial and error, but I think what I finally did was to close the window fully from the inside. Get out and lock the car with the plipper, then open the door so the window dropped, then closed the door again, and the window went back up.
Just a thought, my window had the same problem a few years back and if i remember correctly the small (25mm round) magnet glued into a recess on the sill within the door shut had dropped off. Without the metal disc the door control didnt know that the door was closed, and to raise the window the last few inches. Could be a coincedance that this occured whilst the batttery issues?
if the window is full closed from inside and the door is shut, when you go to open the door does the window drop before opening? or is it just not going up when you shut the door?
it is usual a problem with either the door proximity switch which is at the bottom of the door http://www.racetechdirect.co.uk/tvr-car-parts-deta...
or the window halt switch which is behind the glass at the front of the door, you'll have to remove the door card to see this http://www.racetechdirect.co.uk/tvr-car-parts-deta...
best bet would be to remove the door card which is just held on with some cap head screws on the top, bottom and side. then have a look at the wires and connectors, give them a clean and check.

If the window wont go back up then it is almost certainly the proximity switch at the bottom of the door.
The proximity switch is available a lot cheaper from RS components

The microswitch inside the door is best replaced with with one of these as the edge of the glass won't catch the button and break it, they are also far easier to adjust with the long actuating arm

RS have changed the design of the microswitch - I could'nt get them to fit so ended up buying the original fitment ones from Racing Green. not too expensive. The proximity switch is available a lot cheaper from RS components

I have had this problem quite a few times and believe it or not it was down to the three screws that hold the door catch in the door frame. These were loose and were not pulling the door closed as tight as they should and upset the proximity switch. Once tightened the window went up.
hope this helps.
