Rough running and struggle to start..

The car has been running a little rough ever since I took it out in central london a week or so back and she got quite hot to the point she was stalling when dropping back to idle. That hot stall has been ok since, but on light load the car is very lumpy. It was like this when i first bought it and it was solved by a new throttle pot, this was probably only less than 500miles ago.

It also really struggled to start today, battery condition is perfect (brand new) but it just kept turning over and wouldn't fire whether I used a little throttle or a lot? I let the immobiliser kick in and then disarmed it so the fuel pump primed again and it fired ok after this. (bare in mind the standard system has been changed out for a cat 1 viper alarm, so very much doubt it was an immobiliser issue. )

Just to throw something else in the mix, I changed the battery around the same time the hot stall thing started, so not sure if disturbing the airbox may have an effect?

I've taken a few traces on the laptop (not sure if they're any good?)
