Confused alarm

My car has had the Meta removed and a Clifford alarm put in its place. I re arranged the battery cables the other day and whilst disconnected the door locks and alarm have got out of sequence. If i try to lock it then it will only let me back in when the alarm is armed so when I open the door the sirens go off. If I get in and drive off then the central lock switch blinks and I can't open the windows until I stop and open the door once.

I have done a full reset on the alarm and anyway that is in sequence with the immobiliser and ignition, it is just that the doors are unlocked when the alarm is on and vice versa.

Any ideas, I have tried the obvius solutions of diconnecting and reconnecting the battery in various configuration but no joy. I had a similar problem on a previous battery diconnect but it solved itself after a couple of cycles this time it hasnt.

Best thing to do is phone bike and car alarms. His number is in the tvr mag. Pukka bloke and he will sort it out. Plus he only works on tars and ferraris. He is based just off the a3 past guildford.

Thanks SL500, if it doesnt clear itself I'll probably try the local Clifford dealer first and then your suggestion.
