Changing the turbocharger on a Seat Leon

My son-in-law has had his Seat Leon 2.0 TDi since new (2007), but it has just blown the turbocharger. The dealer said, basically, "Go away. It will cost more than the car is worth". I'm pretty sure I can change it, and a new one is not prohibitively expensive, but he has what I think may be a valid concern - i.e. will engine software detect that it wasn't changed by a registered dealer, or that it wasn't a Seat-manufactured part, and stop the car from working? We all saw how Apple software would prevent an otherwise working phone from working if it detected that the screen had been changed by a non-approved workshop.
Do you know of any car firm whose software plays games like that? I'm sure it's capable. We know that software can fake the diesel emissions, of course!
Also - if you have actual knowledge of changing a turbo, I'd appreciate knowing about any gotchas. I've worked on quite a few petrol engines before - taking them out, reconditioning them, replacing shells, rings, oil seals, etc, and dismantling gear boxes to replace synchromesh rings, etc., but this will be my first turbocharger.

Yes, those were my thoughts too, but my son-in-law isn't in a position to spend money on the car unless there's a pretty good chance it'll work without hiccups - so he was being cautious. Even in the worst case, I'm sure it would not be insoluble, but I don't want to spend weeks on this, trying to climb over obstacles that some designer has put in my way.
