Honda Civic scraping noise

I have a 2005 Civic 1.6 sport (EP2) and it makes a weird noise when I accelerate.
I knew before I bought the car that they can suffer from input shaft bearings on the gearbox giving up, how ever I'm unsure how to check if it is that.
If I turn the car on in neutral, no noise, if I rev the engine in neutral still no noise, I am guessing if it was input shaft bearing I would have the noise at this point?
When I put the car into gear and drive away, normally up to about 3000rpm there is a scraping noise which seems to come from the right side of the engine bay (where the steering wheel is, drivers right side) it almost sounds like when brake pads are low. (Pads and discs new)
When I decelerate the noise happens again once the engine gets below 3000rpm.
if I am decelerating and then press the clutch pedal down the noise goes away.
The car drives well, accelerates normally and changes gear well.

I know nothing of your car specifically but doubt what you describe is an input shaft bearing.
Sounds more like an engine/gearbox mount has gone south & this is causing the engine/gearbox to move when torque is applied & this is causing something to interfere with something else, which is what you hear.
You need to get under the car & look for something that is catching & use a prybar to try to move the engine & check the mounts.
