Ive mistakenly emptied around 2l of water into the ad blue tank of my Merc. I decided to use one of the old bottles as a water bottle and they've been side by side with the other remaining bottle. (Bad organisation I know).

I've probably got another 5l to put into it.

Is it ok to run, should I just top it up or should I attempt to drain the tank?

Siphon it out. Refill with adblue.

Absolutely this. Don't start it and make sure you empty it as completely as possible.

"Using water instead of AdBlue - In short, you mustn't use water instead of AdBlue, or water down the AdBlue in any way. AdBlue is a mixture of urea and 67.5% de-ionized water. Tap water contains a lot of minerals and ions that is harmful to the vehicle exhaust treatment system."

Yep as above, drain or syphon out, refill with adblue. It should be fine with the tiny amount of contamination if you haven't run it yet.

Think I got most of it out with a hand pump. I've refilled it and I'll just keep topping it up in case there was any left at the bottom of the tank. At least it wasn't de icer or similar!

Interesting...... what is the % urea which comes out the urethra biggrin

I thought the Nox sensors would figure it out if you were tricking it with water? The only reason why you get a warning and countdown to the engine not starting again is Euro 6 laws. It's perceived that if you don't put AdBlue in, your car is failing it's emissions quota and the car will stop. No running car = no pollution.
