Not a vertical mount cylinder as such, but you can get master cylinders designed to be used with remote reservoirs which you could use that way. Try Demon Tweeks, Burton or Rally Design.
As for the pedal, a decent local engineering company should be able to make/modify one to suit.

I get most of my parts from Rally Design,(they`re about 1/2 mile from my doorstep) and have had the Wilwood reverse mount pedal box on loan but it`s not suitable.
I need a vertically mounted clutch MC and a forward mount brake MC, both coupled to remote reservois, and the clutch pedal cranked at about 30deg around the steering column.
I`m in engineering myself and will probably end up making my own, just thought it quicker to buy.
I`ll take a pic of the area tomorrow.

You would have to temporarily mount it properly, in order to bleed it.
Once bled, it could be mounted in any position ( and my clutch is like this )

Have you any pics of the clutch MC ?
The Tilton range of master cylinders has a bleed screw on the end of the cylinder, so if you mount it vertically it should bleed ok, The kits also come with all the required parts to do remote mount resevoirs etc.
One word though, Titlon parts are not as nice as say AP bits in terms of quality, but you do notice the difference in your wallet after buying AP bits!

Addition..having just learned who you are !!!
My MC has 3/4" bore, and approx 1" stroke, which is the same as the factory LS1.
That said...I think I did build in a little extra on the stroke side of things, to ensure easy release during quick shifts, rather than having to put my foot right to the floor.
Clutch pedal bites, and feels perfect.
