If it is a straight like for like engine change then you just plug everything back in with the battery being the last to connect.
If it is a different engine type and you don't know what the differences between them are then I would advise you leave it to someone else or get yourself some car electrics books.
These days car electrics are very complicated and it would seem each manufacturer does things differently.
It was easier when I started. Remember positive earth anyone?

I started with magnetos & dynamos ~ good old pre-unit Triumphs. Wet finger testing of magnetos instills a healthy respect of all things electrical

The level of swearing was an indication of how well the magneto was working.
I seem to remember burnt fingers on motorbike rectifiers.
