With Megasquirt you run the car whilst data-logging. You then run the log through some software (more than one version out there) and the software will make the required changes. Each time you do this the tune will become more refined.
There is more to it than that but is a good starter for ten.

Megasquirt is a good place to start. The Haynes book by Dave Walker is a good introduction to how it's done (Dave Walker is the man behind Emerald).

A Megasquirt, however, is generally used as a replacement ECU rather than remapping an existing chip. Some ECUs are able to be reprogrammed with the relevant software, but the process of rewriting the fuelling and ignition maps is essentially the same.

Is it a general desire to learn the process, or do you have a specific car in mind?

If you want to learn the simple way I'd suggest an emanage, it's a piggy back with most functions of standalone with the exception it only modifies the existing signals by % Its a great way to learn the basics, though I'd suggest at least a wideband to go with it. They fit 90% of jap cars.

megasquirt's whole ethos is diy. its for people who want to learn about all aspects of efi. I've been into it for a few years and it has been a really enjoyabe experience.
(unlike now sitting bored round the inlaws!)

book yourself into a MoTeC seminar, £50 they do a "basics" day and you'll learn more per day than a year or two's forum reading the rights and wrongs from various unqualified people. If you already work for a racing team / tuning company and want to get really into learning how to get the 99.9th% then the 3 day course is supposed to be unbeatable for about £200.

edited to say I'd been reading forums for about a year wanting to get a standalone ecu in the car and was only getting "mines best" from everyone I talked too, tune like this not like that so I attended a one day seminar at MoTeC in Banbury, worth every penny. When you've someone whos responsible for tuning WRC cars telling you "thats crap, do this etc" you realised there are alot of people who are just blaggers about.

Banbury.

I have enquired when the next ones are running as I could do with a refresher and bit more detail.
