Just above the door windows are small rubber bump stops (screwed into the roof under the pinchweld/door rubber) which I assume are there to cushion the closing window. Are they available anywhere?. Need to replace the RHS one.

Further to this.. does someone how the window knows it's fully up.. does the motor cut out at certain position..or after a certain amount of resistance is encountered as the window squeezes on the bump stop or door seal?

thanks..

Inside the door, at the top of the window mechanism, there is an adjustment screw. when the moving assembly hits that it stops and after 1 sec or so the motor cuts out. AFAIK that's how you adjust the fully closed position; wind it all the way down and then bit by bit up, until the window sits in the recess at the top.
So to answer your question, yes, I believe it stops after a certain amount of resistance is encountered.

Also, that rubber bump stop is there to stop the window rubbing on the fiberglass. Not to stop the window going further up.
