Immobiliser Not Working?

Long story but had a problem with the drivers door microswitch. I removed the door lock and went away for a week on business. Came back and battery was dead.
Replaced the microswitch and the door now works perfectly, but I can't start the car. Switch ignition on and it all lights up but fuel pump won't prime and car won't turn over.
Tried the immobiliser key and that doesn't seem to work, so the car is stood.
Not sure what to do next. Any ideas?
