IS the skyline dash a double DIN? If so you might want to use a blanking plate and a single DIN stereo, as the choice in Double DIN is limited and tends to be older kit.

The R33 is double din so you can either fit one of those or fit a standard din unit and a storage box below the unit , the 300zx one is popular and can be bought from dealers as well as ebay
Mine is a cheap Alpine unit and the ipod sits in the glove compartment, I fitted a panel under mine to house my boost controller and a few buttons

I'd go for the likes of a Parrot handsfree system instead of relying on a head unit for the bluetooth handsfree. I've just swapped out a pioneer headunit (which replaced a JVC) for an Alpine, and none of them seem to get a decent quality signal compared to the parrot stuff. The Parrot Bluetouch, although a bit pricey, is fantastic 
As for I.C.E, loads of head units out there can do Ipods these days, Alpine make it very easy, as mentioned the norm is to have a cable routed through to the glovebox, ipod connects there and head unit is used to control the Ipod.
I've yet to find a headunit which can give a nicely presented, easy to use layout for Ipod control, so for that side of things I fitted a Harmon Kardon Drive+Play standalone system which is simply superb, as mentioned in another thread I just posted on
Basically you get a standalone LCD screen, a seperate hand control (similar to bmw's idrive control) which you locate somewhere convenient, loads of wires and a box of magic tricks that connects everything up. Very simple, works a treat and combined with my head unit I've got everything I'd ever need in the GTR for long journeys!

All neatly tucked away like the rest of the gadgetry in my car, as I despise the interior looking like an electrical shop's window with boxes and wires all over the place.
You could in theory remove the need for a head unit with one of them Harmon Kardon ones if you wanted the DIN slot for something else (gauges etc).
I'd stump for some new speakers too if I'm honest, every skyline I've had has come with crap speakers that don't last, probably just my luck but for less than a hundred quid you can have 4 speakers which far surpass the ability of the standards.
