Hi there
Welcome to the (potential!) world that is BMW E39 audio!
Depending on how and what you spend your money on, there are indeed ways of getting MP3 playback using BMW OEM audio equipment in an E39. Depending what year the car is, and depending on which audio hardware it has, in some cases there's an Aux in jack which means you can just plug in an iPod or other music player via 3.5mm audio jacks.
From your post, you don't mention how you wish to playback your MP3 files, do you have them all on CD? ipod or other portable type unit? on your mobile phone? do you wish to perhaps use bluetooth audio streaming?
There's a myriad of potential solutions out there, ranging from about £5 (to get a lead from your ipod to an Aux in jack if the car has one) to £1000-1500+ ! from modifying OEM audio equipment to aftermarket solutions.
If you do end up getting the car, please post up it's configuration and more information and potential solutions for you to evaluate can be discussed!
Cheers, Dennis!

I think the sensible approach would be to not to use MP3s... Seriously, all that hard work swopping the stereo to listen to poor quality rips of music?
I'd play CDs or use iTunes (or other software) to burn your MP3s as audio CDs. That won't get round the MP3 lack of quality but you will be able to play them
Or, as Dennis says, if it's a late car you can add an iPod / MP3 player input
