Gearbox Noise?

Had the engine rebuilt with a turbo upgrade and this included a 500 clutch kit. That's the good news.
Now the bad.
On start up, I press the clutch pedal down, turn the key, she fires up and then there is a graunching noise from the gearbox/rear engine area. If I rev it up a bit, the noise goes but comes back at lower revs. If I let the clutch up the noise usually goes immediately. Press it back down and the noise returns. After a few minutes the noise usually disappears.
I'm thinking probably the spigot bush. The release bearing would likely rattle with no pedal down and grind when pedal is pushed down. Don't think it is the gearbox as the noise is there with the clutch fully down.
As the car is going back under warranty anyway with a failed turbo after just 600 miles, this would be a good time to fix this issue too. Anyone had this?

What's gone on the turbo? Seals or bearing?
On over run and idle - not load - lots and lots of oily smoke so guess its the seal. As its on a retarded map, there is no turbo boost for the running in period which has probably saved it from total collapse. Exhaust pipes all black oily and wet.
