It's difficult to get the necessary pressure required to keep the stitching waterproof by hand. The best bet is to get the whole window replaced. The window is a material called Vybec. When I had mine done on my S3 in Newcastle it cost me £250, which was done in a day by a local trimming company. It's well worth it, my window was badly clouded and scratched. Just make sure that once it is done you have the correct pressure from the roof stays, there are no creases when the roof is up and that the trimmers clean the rear bar off well or the glue comes off after a few years.

Just paid £150 for mine, but my rear section was already off so i only had to pay for the new screen to be stitched in.

Lynsey,
These guys www.martrim.co.uk/ have a very good reputation, and based in Sandbach they're fairly close to you.

The other option, is just to keep the roof down

Iain

Martrim used to be in Middlewich, but one of their employers still there at KRJ Trimmers 01606 834480 Be cheaper than 150 I think. He did a good job on my seats.
