Stopped charging why?

This morning, I went out to my car, started it and thought I would give it a while to warm up before travelling to work.
While moving other cars on the drive, the Chim suddenly stopped! When I tried to restart, the battery was flat. So, I got out the jump leads did the grovelling on the floor bit and managed to get it started - charging light remained on. I decided to check the alternator output with a meter and it was healthy. Bewildered, I sat in the drivers seat, gave a little throttle and magically the charging light went off! I drove to work (about 20 miles) All was well.
Question is, what happened?

Easiest way to reach it is to raise the front offside of the car. It's positioned towards the centre and it 'breaks' the main battery lead.
It's encased in a black plastic case about the size of a matchbox. Know this from experience..
