A6 with swimming pool for rear passenger footwell

Any ideas where water would be entering to creat a puddle in the rear passenger footwell, not talking a little dampness either but an inch deep puddle. Had the whole wet passenger front foot well in the past from blocked drain hole under the battery but I have checked that and it's all dry.

Water in the spare tyre well in the boot, failed window seals. I had a similar problem on a Skoda and there are some kind of vents under the rear bumper which needed replacing. Also had a problem with a rear light not being replaced properly after a bulb was replaced. Water had got on and made its way to the back seat and footwell. Is the back seat or under the seat wet? Is it water? Heard of the rear washer pipe getting blocked (if you have a rear washer of course) and leaking into the car
Does it have a sunroof? if so check the drain holes from the sun roof down (either side), they run down the A Pillar and out of holes near the hinges to the doors. If not, I've read that water can get in via blocked Plenum drains. Lastly, check the Pollen Filter housing, this can block and send water into the car. Cheers VAG!

No sunroof and the rear washer works fine. I pulled the pollen filter out and it was a little damp, will have to look at the drains on the ends of he windscreen but the main Erin under the battery is clear and there was no water trapped in this area at all. Also had door drains suggested and they are fine no water in the doors. I bailed the rear well again today, the front is dry so it doesn't seem like the normal leaks unless its running under the front carpet and the just collecting in the rear, is that possible as looks like a crossmember under the front seat?

Common on the A6 - water runs into the car through the heater footwell vents and goes under the carpet into the rear footwell.Is it an auto? If so the auto ECU is in the front passenger footwell and this could be very wet!
I think you have to take the battery out.

Sorry, my bad - I responded to a later post and didn't take in everything you'd said in the first.There's a bunch of other common leaks - the pollen filter, sunroof drains or the rear washer. Sometimes the a/c drain blocks but I wouldn't have expected that to produce a much water at this time of year.
Other than that, you're into more general causes - failed door card seals etc.
To be sure I just finished pulling the battery out and pollen filter housing. My car had the rubber gasket under the pollen filter housing rather than the foam one - siliconed that to be sure. No obvious evidence of water going in through the pollen filter. Drains under battery and central one both clear. Looked at door seals and all look good. Looked in boot and wheel well dry.
I guess next step if passenger seat out and lift the carpet, that's going to be hard as broke a couple of ribs last weekend so not sure I'm up to lifting seats at the mo.
