It sounds like you have checked pretty much everything. To sustain 3k rpm there is a significant amount of air getting in to the engine - have you double checked that the throttle butterfly is actually closing fully?
When its revving high. Pull the plug to the stepper to stop it retracting when you switch the engine off. Then unscrew the stepper off and check its position. Is it retracted or extended.
