I have a 2001 CLK 320 Cab and I have an issue with the front windows catching the rear window seals when closing. I have just changed the drivers side seal that goes on the leading/front edge of the rear window as the closing drivers window cut the seal completely up . (£40 each)
There is also I believe a related issue of the rear edge of the door windows catching the front metal frame of the rear windows when closing the doors causing them to mark the black paint.
It seems like the rear windows are rising too far and thus are also too far forward.
Is there an adjustment for the rear windows as it seems unlikely that both windows would have the same issue/fault. or are they controlled by the same component.

All of the moving windows are adjustable in their lowered and raised positions. This is done with a series of moveable stops within the door or rear wing. Each window can also be moved within its own regulator. The range of adjustment is extensive: not only forwards and backwards and up and down, they can be adjusted for angle and tension, too.
While adjustment is simple in principle, in practice and for an amateur it requires time, skill and patience. For starters you will have to strip the door trim and rear compartment trim to gain access to the inner workings.
For a specialist bodyshop, such adjustments likely will be the work of a moment in comparison. This is one instance where paying the expert to do it may well seem cheap. I know: I am constantly fiddling with the window on my SEC and have yet to get it 100% right.

It appears after further looking that the 2 rear windows go up slightly too far . this results in they also go forward slightly too far as well. If I just touch them so the drop a fraction then all is well.
It is probably adjustmnet but I find it strange that both sides are the same. Are they centrally controlled or is it just a mechanical adjustment.

Mine does this as well !!! I have copies of the PDFs from merc to show how to adjust the rear window stops. Email me and I will mail them to you.
Can I ask one question though....
When you fitted the new rubber (as I did!) did it come with some form of sticky backing? I only ask as mine scrunched up when I wound the window up, trying to refit without the rubber pulls was difficult (impossible). I will have to buy another!

When I fitted the new rubber I used the old tape as it was still stuck to the frame.
It doesnt stick that well though .
The main issue with the rubber moving/ catching on the rising window it that the rear window is too far forward and high. So when I close it I just use the winow switch to lower it a tad or too and all seems Ok.
I will have to do the adjustment soon as I am sure I will mess the rubber up again

As stated above. Windows have adjustment. It's not overly difficult to do, I can't remember on the older stuff but on 209s it's 2 torque screws. Its a case of small adjustments and closing the door lots to make sure its perfect.
Tip when fitting seals is to buy some Silicone spray and soak the seal so it's nice & lubed when fitting. Makes the job 10x easier!

The way to do it is:-
Remove the rear seat squab and rear seat back.
Lower the roof but leave the rear deck up.
Remove the door trim.
remove and replace OR adjust the window stop. You will probably find the window stop has lost its rubber top and so a new stop is needed. Replace and adjust. Put your car back together.
This will then prevent your rear windows from rising too high.
Remove the rear seat squab and rear seat back.
Lower the roof but leave the rear deck up.
Remove the door trim.
remove and replace OR adjust the window stop. You will probably find the window stop has lost its rubber top and so a new stop is needed. Replace and adjust. Put your car back together.
This will then prevent your rear windows from rising too high.
