Mouldy carpets

Just had the car out for a run and noticed what appeared to be water stains just appearing on the side carpet in the passenger foot well. So removed the foot well carpet to be greeted by mould on all the stuck down part of the carpet and a small amount of standing water.
From the quick look I've had it's clear/dry around the door/seat/roof areas. The car has hardly been used this year and cannot think of any time in the rain.
So where is the water likely to be coming in from?

Had the same problem. One day, waitng in heavy rain for an open bridge, I saw water dripping from the edge of the door speaker. It came in through the hole on top of the door. The rubber piece in front of the alloy window was rotten/loose. Replaced it by a piece of garden pond foil, used double-sided car tape to stick it on.
