Syncing Online Game Saves With Respective Games??

Got my new PS3 Slim this week & most things have gone OK & the box had basically been downloading System & Game updates as well as Purchased PSN Content etc. for the last couple of days, however i've encountered a rather significant issue today.

I had Auto Update enabled on the old machine so among other things game saves were uploaded to PSN Online Storage for safe keeping (great idea). All those game saves were downloaded back to my new PS3 straight away so all good so far, however the games in question are not syncing up with their respective saves. A tad pi$$ed off as have just realised that only 3 of my games (Just Cause 2, Bulletstorm & Burnout Crash) actually have Game Saves showing up, although i could have sworn there were more.

Example is Just Cause 2, i had reached 98% complete but when i fire that game up it again only gives me the option to start a new game. Continue & load saved game are greyed out.

I really done fancy starting every game again from the beginning.

I've identified some of the solution, as stupidly (that's me) i hadn't realised you had to copy the Online Save back to the PS3, so now i've done this the 3 games showing (Bulletstorm, Burnout Crash & Just Cause 2) have had their saves copied back to my PS3 & following a quick check for Just Cause 2, the option to "Continue" or "Load Saved Game" are now available & appear to work.

What is still a mystery is where the other online game saves have gone. Can recall GT5, MW3, Black Ops & Need For Speed Hot Pursuit being there before my old PS3 went pop but no trace of them now.

I thought the Auto Update (including online saves for PS+ members) covered all live games on the PS3 as it uploads all Game Save data on the unit & then updates each one as you progress further in the game.

Happy Just Cause 2 is safe, but fuming at the thought i may have lost all progress on GT5 given it took me months to get to the completion status i had & the same applies for both my COD's & Need For Speed.

Apart from the Online backups, what other method is best & how is it done? Got plenty of USB sticks & external hard drives, so may look to backup all game save data to an external source in future as well as Online.

Any idea why games that used to be saved online now appear to have gone?

I'm hoping that when i install some of the other games i know had online saves that the save itself will reappear, however part of me thinks that may be wishful thinking.
