Warranty Claim (with Excess) or Indy Repair?

I currently have 3 issues with my E61 M5:
1. Level Control System Failure - Caused by water ingress. It's either a faulty electronic module or dodgy connections to the relay due to electrolysis, possibly both. This was temporarily resolved, but has returned.
2. Randomly opening boot glass
3. Very weedy horn
I have an insurance backed "BMW" warranty with a £250 excess (not my choice, the guy I brought the car off chose that option).
My gut instinct is to take it to an Indy and just pay for the work, but would I be better off getting it done by a dealer? I'm really after the right balance of lack of hassle / stress, cost and long term stability.
Any advice welcome.
