Inside knee pain?

So i recently bought a proper road bike and moved to clipless pedals, but after a few hard rides in a week, i'm finding that the inside of my right knee is in a bit of pain.
I do a lot of running aswell, but don't think it can be that as i've never had it before i started cycling.
My cleats have been set to neutral, but i'm thinking maybe my right foot needs adjusting as when i run on a treadmill it does seem to pronate a bit. Could that be the cause of inner knee pain though? Is there anything else i may be doing wrong, or that may not be set up properly that could be causing it?

Sorry, slight thread hijack - do people tend to try to get the cleats to match, i.e. same position on the shoe left and right? I recently played around with my cleats because I felt like my left leg was doing more work but then ended up injuring the right knee so have loosened off the bind for now and adjusted slightly and seems to be fine for now. Will wait for the knee to recover before seeing whether it feels right now.

Sit on a table and let your legs hang freely,this will give you an idea what position your feet should be in relation to the cleets!Robsti said:

For some reason my right foot pronates much more than my left - and when I walk my left leg goes roughly straight forward and back and my right leg goes around it in arcs.So no: you're not necessarily symmetrical
