I am about 5 11 with a 31.5 inside leg.

I ride a 56cm genesis equilibrium, which I think I have set up correctly.

However, I get a terrible ache in my right neck and shoulder. I cannot for the life of me understand what it is.

I have fitting a higher and slightly shorter stem (100 v 110m) and if anything its feels very slightly compact.

Is there any common thing I am doing wrong?

Do you wear a MTB style helmet with peak? I get neck ache sometimes and find it comes from looking too far ahead. With a peaked helmet you have to tip your head even further back to be able to see up the road.

No, on the helmet front, it is a mtb one, but without the peak.

I seem to have a position of the bike,where my head is sinking into my shoulders, as if I am shrugging

I'm the same size as you and I run a 52. A 56 is way to big for me. Maybe your problem lies in the frame size.

How new are you riding?

It's not overly clear from your post if you're on a new bike either?

I've got into road riding over the last few months having been a mtb'er beforehand.

I suffer with neck / upper back problems anyway but found the first few weeks of riding I was getting a really sore neck from the position of being a bit stretched out with your head tilting up to see.

Sounds a bit like your riding quite tense too, try and relax your shoulders and neck when riding and my other suggestion would be to do some light neck and upper back stretches to loosen things up and maybe increase your motability in those areas.

If these don't immediately help I'd prob consider having a proper bike fit done to make sure you're position is good.
