Help, Can't turn off immobiliser.

Hope someone can help, I've been away for a fortnight and forgot to plug in the battery conditioner on my T350t, came home to a flat battery, luckily I had left the boot open so I could get in. Anyway, plugged in the conditioner and left if for 2 days, battery is now fully charged but car still wont start, the red light above the immobiliser key fob won't go out no matter what I try, ie plugging in the re-set key, locking un-locking the car, turning on the ignition and pressing the key fob. Every thing else works when the ignition is on but no starter motor.
It has a tracker fitted by the previous owner which I have never had activated, not sure if this could be part of the problem.

If you do a search it's on here, can't rember what you have to do,try taking the fuse out for it then putting it back in failing that you have to disconnect the leads to it to reset it which is up under the passages foot well, hopefully some one will post a more detailed answer
