Diagnose my rattling sound, clutch/gearbox/other.....

See if any of you learned lot can suss this one out.
Car is a 2005 Toyota corolla verso 1.6vvti manual on 69k miles. Problem thus.....
Car starts fine and the engine runs perfectly, no nasty noises or rattles when revving the engine. Put it in gear and set off in first, no problems, sounds nice and smooth. As soon as you change into 2nd, and then through to 5th, there is almost a diesel like ticking noise that rises with engine revs. If your cruising on a flat road with the clutch engaged the rattle is present, as soon as you depress the clutch it disappears and you can rev the engine with it sounding fine.
When I got the car the clutch was slipping a bit and juddering in 1st, I assumed it could be a release bearing and had the clutch changed yesterday. Clutch know works fine again but the rattle is still there. There are no funny noises with the car stationary and the clutch pressed/released so I'm assuming this noise is coming from the gearbox.
Any thoughts greatly appreciated and I wondered if a change of gearbox oil might help things, no record of it doing from what I can tell. Gear change/selection is perfect too btw.
On a annoying as fook scale of 1 to 10 I'd give this a 3.5, turning the radio up helps but I have "car must run smoothly" OCD and can't cope with it.
What do we think?

A lot of gearboxes rattle in neutral, it will be the first motion shaft, nothing to worry about.
That will teach me to jump the gun and not read the first post properly. That does sound like you may have a problem with your gearbox.

To be honest, it's a noise I could live with, I just need someone to tell me the 'box won't spontaneously disintegrate at any time in the near future! I really wish I'd got the chap out in the car with me yesrday but it was just not possible at the time. Pity the only garage I trust are a 30 mile round trip through the middle of leeds and out the other side, pita.

A good garage would've changed the oil when removing the gearbox unless they did it some 
way.Back on topic, I've seen a few of those boxes fail on the input shaft bearing

According to the following link it seems to be the output shaft??? The noise is only present with the clutch engaged and under load. Weird that 1st gear is't affected though?

Anyway, I'll see what the mechanic says if I can get it over to him.
Update.
Its a failed pinion gear bearing with wear to the pinion gear shaft (or summat).
£530 for a recon box or £450 to get my shaft honed, resheathed, blown off etc etc ...

I'm going for the recon box I think. I cannot effing believe it, 69k mile toyota that can't pull the skin off a rice pudding, why is the fking gearbox failing!? Plus!!!! It had a new clutch last week which cost an arm and a fookin leg....plus!! it needs a new air con pump too....joy of joys. And yes, why didn't I get the box sorted when the clutch was done, why indeed..... because I'm a fking idiot!!!, that's why.

I'm seeing him tonight, I agreed not to talk about it again with him but I might have to kill him a bit.
To be fair he had no fking idea that the underlying rattly noise was anything untoward....also it might have stayed like that ad-infinitum but then again, gearbox failure with the wife (preggers) and kids in the car isn't worth the risk.
True about japanese cars, "the car in front is a Toyota"....hmmm, not so sure there cheif. The gearbox chap says he's seen lots of these go in a similar way. The fact he has a recon 'box ready to slot in proves testament to that really.
All we need now is for summer to arrive and for me to be driving round in a s

I would really really appreciate your help to clarify for me what is this pinon shaft thing or a picture for it so I can get it repaired or replaced before things go worse.

Car is long gone now mate.
You can't repair the shaft, well you can but it involves taking the box out, splitting it open and refurbish all the bearings and what have you. It's more cost effective to just stick a reconditioned box in there.
Best advice is to find a trusted gearbox specialist and take their advice.
