For a senior permanent position listed on a company job portal, do HR departments have a preference to direct or via-agency applications?
I'm thinking it doesn't really matter as the CV will do the talking (to get to the interview stage) and the seniority of the role will offset the agency fee. It might also benefit the candidate as the agent might be able to negotiate better package terms.
Can I get an opinion from someone in the know?

There is no right or wrong answer. If there are 'marginal' candidates then depending on the relationship with the recruiter I will listen if they vehemently disagree with the decision. With some recruiters we will interview almost all their candidates with very little initial/CV vetting on our part. clearly this is more likely if they are working those roles exclusively and know your business. Those recruiters who also have a good hit ratio will also get 'trusted adviser' status.
