When I pulled the speakers out of the doors and peered into the void, I noticed a section of red pipe, about a foot long, attached to what seems to be the bottom of the window mechanism. Whatever is it for? It doesn't seem to be connected to anything the other end!

It protects the flexible spiral shaft from the window lift motor to the mechanism. Without this it bangs on the door skin..... Should have some foam insulation and cable ties to keep it quiet. You should be able to feel the shaft inside if you wind the window up/down.
