Hi again, fitted new sub in rear hat box . Had to cram all wires around back of speaker surround to fit it in, looks great but doors won't lock and windows don't go up when arming alarm. Windows work from inside car. Clifford alarm behind seats with a zillion wires coming out. Checked everything by removing speaker couldn't see anything and don't know where to start checking electrically.

On top of the fuel tank in the boot there are control boxes. The largest one is the windows / doors control box. Try unplugging it and checking all the connections.
By unplugging it you are also resetting it.

Mine did the same. It tuned out to be a bad connection in the connector block inside the door. Water gets inside the door when it rains and gunks up the connections. Sorry, cannot tell you which wire as my mechanic fixed it. But removing the door car is easy. Good Luck

The signal for the door locking and window close on locking (as oppose to the normal window close) come from the alarm, not the door control box. You have disturbed those connections while you were in behind the back seats. You will need to take the sub back out and track down the dodgy connections.
