Fitted a new driveshaft and CV joint assembly to my 97 4.2 and now it's clonking at the back.

I've read up on the problem with the diff bushes, but it doesn't clonk when you take up the clutch. At 60mph in neutral it's making a sort of regular clonking noise from the rear. Seems worse when cornering.

Wheel bearing?
Knackered CV joint?
Knackered diff?
Diff has been leaking oil, so could have run dry?

I've had it up on ramps at the local tyre centre but no obvious bolts are loose.

Any ideas?

This is probably a too easy an answer, but its not the rear pads is it, rattling in the calipers. If you touch the brakes, does it stop?

Er no it's more of a nasty vibration, especially if you come off the power. Joolz suggested brake pads, too, but I can't see brake pads shaking the back of the car.

Have experienced loose propshaft bolts before on another car and it feels like that (but the one's at the diff end appear to be tight).

It sounds like a balancing issue to me, this usually causes vibration. Did you fit new or recon CV joints?
