Start by making a small hole and work you way up with different drill bits until you reach the desired diameter. Don't rush and go slowly.

When I did the canopy on my airplane (a very tense operation), I used dedicated plexiglass drill bits. They've got a different flute profile from standard bits and, supposedly, are less prone to catching in the material and starting cracks.
