I'm looking for my first serious road bike and I've narrowed it down to 2. For £1399 I can get the cube agree with Ultegra and Magic wheels or £100 more I can get the Cannondale super six with 105 (the rest of the finishing kit is a bit basic compared to the cube). I'm 80% towards the Cube but the Cannondale keeps grabbing my eye! With both bikes I get 10% store credit from my LBS so any opinions?
I found the supersix very stretched so its surprising you are comparing that to the Agree and not the Synapse which is probably more of a like for like comparison. The Supersix is the better frame so I wouldnt worry about comparing components, you will probably upgrade various bits over time, long before the wear out too. If you feel comfortable on both, I'd go for the Supersix, Cannondale are very good at filtering technology is filtered down from the high end models through the range and with the Supersix you get all the benefits from the development of the hi-mod version including the speed save technology in the forks and rear triangle.

Are you dead set on carbon? The CAAD10 is the same geo as supersix but in alloy. Might be worth trying first as I suspect it's a little cheaper than supersix.
I got the caad10 105 about 18 months ago and done about 5k miles since then. Love it. Although I never rode the supersix to compare it.
