The M3 may have a quicker specified 0-60 time but it'd be much harder to achieve compared to dumping the clutch in a 4wd car.
Anyway, I don't think there's enough difference in that regard for it to be major influence on a purchasing decision. You're best advised to try good examples of both to decide which you prefer - reading anyone/everyone's words on a screen will never be the same as feeling the driving experience for yourself.

I expect it would but not by much, my S50 engined Z3M was walked away from by a 996 c2. The Z3M (esp in s54 form) is noticeably quicker in a straight line than an e46 m3 due to lower weight, tried and tested on the quarter mile strip.
As for cornering, the 996 c4s is basically a turbo without the power so I expect you'd notice more of a difference here.
