Anyone know if the thickness of the gasket between the stepper motor body and the plenum is important? Reason I ask is I've made up a replacement that is about twice the thickness of the previous one and the initial starting throttle 'blip' is now rather higher than before. However the idle speed is exactly as before... ???

The stepper motor parks itself when you switch off so it may be that it has further to go to get back to the 'idle' position iyswim? This might also mean the idle position is no longer in the middle of the stepper motor travel so you might be more likely to hit the limits more often.
