Late September you might find that there's a bit of snow on the high passes, the flights are cheap because it isn't ski season yet but the summer mountain activities have kind of petered out by then.
Having said that, there's still some good riding below 1,500m so as long as you can find sensibly priced bike hire it's well worth a trip. You might find it's better to hire a bike box and take your own bike though, rather than pay a lot of cash to rent when you're there.

Yes, I've ridden around there a fair bit. Even if the high passes are starting to get bad weather, you still have the Jura mountains to the north of the city which are much lower than the Alps. Are you planning on staying in one place and riding from there ? If so, Annecy might be a good call if the alpine weather is OK.
